Run/Stop Kill switch

Boat was running fine. Used it all summer. Last weekend we were headed in from being out for about an hour and my husband accidentally hits the Run/Stop switch and the boat stops immediately. Then it wouldn't start. It acted like the batteries were dead and wouldn't crank over. Everything else stayed on, the lights, radio, etc...
Could it be a fuse? Did stopping the boat like that completely drain the battery? What?
