Storage Box Holding Water

I recently bought a 2013 sundeck. I noticed that the floor storage box it holding water. I took a small metal wire to the drain and there doesn't seem to be any obstruction. I ended up using my shop vac to drain the water and as i was sticking the water out, more water was coming in through the small black drain. What is going on our what am i doing wrong?
The bilge pump works and i have very little water come out after using the boat. I took a picture of the bilge compartment and there looks like there's a white plug that leads to the bow. Is that suppose to be there?
